Ahh, drat, yes the filter based forwarding rules are considered part of
the spam handling so this setting won't work as desired.
Ok it's messy, but I think you can maybe get what you want like this:
Incoming mail --> user1@your.domain
user1@your.domain (late forward) to user2@your.domain
Then
put the filtering / forwarding rules on user2@your.domain
